In addition to HK Malmö, 20 other teams played in Herrar Junior 99-00. They were divided into 2 different groups, whereof HK Malmö could be found in Group 2 together with HF Kalundborg, IFK Kristianstad 1, IK Lågan Hörby, Uppsala HK 1, Kärra HF, H43 Lund HF Karinas änglar, IK Baltichov Sämre, Falu HK and IFK Tumba HK.
HK Malmö continued to A-Slutspel after reaching 1:st place in Group 2. In the playoff they made it to Semi final, but lost it against Lugi HF with 8-12. In the Final, Borlänge HK won over Lugi HF and became the winner of A-Slutspel in Herrar Junior 99-00. HK Malmö also participated in Herrar Junior 98-00 during Åhus Beachhandboll Festival 2018.
