In addition to the two Karlskrona teams, 42 other teams played in Pojkar 2006 D1. They were divided into 4 different groups, whereof Karlskrona Handboll 1 could be found in Group 1 together with H 78 Sölvesborg, Vinslövs HK 1, Eslövs HF 2, Halmstad Handboll 1, LVHK Lödde 1, Uppsala HK, IK Lågan Hörby 1, IFK Kristianstad 3, GF Kroppskultur Uddevalla and Staffanstorps HK.

Karlskrona Handboll 1 continued to C-Slutspel after reaching 11:th place in Group 1. In the playoff they made it to 1/8 Final, but lost it against Växjö HF with 3-4. In the Final, Ljunghusens HK 2 won over HK Hök Laholm and became the winner of C-Slutspel in Pojkar 2006 D1.
